it spools up fast and boosts great until about 3500 rpms then it stops pulling and starts to stutter, wtf?

Ned, you need to check your fuel prssure under boost. If that is fine you are most likely experiencing spark break up. The spark break up can be caused by just about any part of the ignition system.

one of the injectors was bad when I bought the car so I replaced it with one off of my 88 shelby z TI auto. would that just that make that much of a difference though?

YES! Your Shelby Z is a T-I like you stated, you just installed the lesser flowing T-I injector in place of the higher flowing T-II injectors found in the T-IV AND 1989 and up T-I cars. You must be leaning out that cylinder.

Yes it can make a difference. Considering the fact that an 88 TI has 27pph injectors and the VNT engines have 33pph. Can you say one lean cylinder burning a nice little hole in the piston?
