Hey man, don't hang your head low just yet!

I didn't mean any offense by what I stated about the turbo needing warming up, so I hope I didn't offend you.

Try to diagnose each problem individually, instead of letting them overwhelm you.

Without getting into it too deeply, a VNT's main difference from a conventional turbo is it doesn't have or need a wastgate; internal nor external. They are very sensative to vac leaks, backpressure changes, and you guessed it, denser air (cold mornings).

Now, first off, who rebuilt the turbo and is it still under warranty? Just because it was rebuilt doesn't mean it was done properly. See if you can find out if it was balanced-properly. VNT's can spin a bit higher than a Garrett turbo, so their need to be balanced properly is a bit more crucial than others. Take off the air intake hose and reach your hand down there and try to spin the turbo blade. If you feel or hear any grinding, hear any noises, if it doesn't spin "freely", or you can grab the edge of the blads and the shaft moves in and out, then you may need a rebuild of a rebuild.

The transmission noise; does this happen while just in gear, in neutral or both? If it happens in gear, first thing is to check the fluid level of your trans. I know this may sound simple but sometimes big things stem from little ones. How tough is it to get into gear?

Try giving us a bit more info so we may be able to help you and you can keep your Shelby CSX interior! LOL It's a good looking car, don't give up just yet.

well teh turbo was rebuilt from not the previous owner but one before.. so theres no warranty and i dont know how well his work is.. he also rebuilt the transmission so now im wondering.. i changed the oil today and while under the car noticed the inner cv boot on passneger side was flapping in the wind.. so i have to replace that as well. no grease in it so dont know how long it was open to the elements like that.. i can get into gears fine.. its just the noise is there.. when its in nuetral its not there only when driving and im coasting in gear or driving along.. its too dark out now so i cant check the fluid level but if its anytihng like the oil level im guessing its pretty low.. :( best way to check the level is to have it on level ground correct?.. and just take the plug out of the side and stick my finger in there.. ?..

Well sounds like you've just diagnosed BOTH your problems. Although it may or may not be the fault of the past owner on the rebuild, it sounds like you may need a "professionally" built turbo. Why don't you check it first tomorrow and let us know what you find.

That noise you hear from the trans may not be the trans either, as you've obviously found a bad CV joint boot. Go ahead and pull the axle, check for bad wear/damage and if it's okay, then go to Napa and buy a CV boot kit and put it on there. It should come with the grease, boot, and the clamps to put it on, and costs about $25. It's fairly easy but if you need any help, let us know.

After you do all this, let us know where you stand and we'll take it from there.

Just before my old turbo blew it was whistling very loud almost like there was a hole in the IC hose. Also I wasn't getting more than 5psi.Same day I upgraded the exhaust to 2.5 the turbo blew and started smoking REALLY bad.
I'm saving up my pennies so I can buy your S60 Will.Should be a good price war between us bidders so make sure you sell it here first
