First, your Map code 13 is Map Pneumatic Circuit Fault, you did everything except diagnoise properly.
Since you rerouted vacuum lines be sure they are correct to the Baro Solenoid,top port from manifold vacuum source, middle port Baro to Map, bottom port is a vent and remains open.
1) Connect a vacuum gauge to a manifold vacuum source,is engine vacuum reading 16-20"hg?
NO,Repair engine mechanical condition causing low enginge vacuum.
YES....
2) Tee a vacuum gauge into the vacuum line before the Baro Read Solenoid.
Is vacuum reading 16-20"hg?
NO, Repair cracked,broken, restricted,misrouted vacuum line to Baro Solenoid
YES....
3) Tee a vacuum gauge into the vacuum line between the Baro Solenoid and Map Sensor, is vacuum reading 16-20"hg.
NO, Replace the Baro Read Solenoid.
YES....
4) Using a Map Sensor response chart compare Map voltage output on the signal line to actual engine vacuum.
Charging System Faults
41, Alternator Field Control Circuit
46 Battery Voltage above Target Charging Voltage
You always start with the lowest code # so fix 41 then move on if the others are still Hard Faults.
The Controller controls the Alternator Field Circuit by grounding the DG/OR wire at Term #14 of the 60 pin connector,the DG/OR wire is a direct wire to Term # 11 of the 14 pin connector,when this wire is grounded by the controller the Field Circuit is controlled thru Term # 14 (DG)of the 14 pin connector to Alternator.This is done internally on the Power Board of the SMEC.
If the DG/OR wire is shorted to ground the Alternator is constantly charging causing your code 46 because it is Overcharging and the controller has no control of the circuit hence the code 41
With both controller connectors disconnected and checking with an ohmmeter to ground at term # 14 of the 60 pin and term # 11 of the 14 pin it should read open on both ends.If not the DG/OR wire is shorted to ground causing the Field circuit to be energized all the time.
Repair, open the harness and repair the DG/OR wire for short to ground.
