Hillbilly1987 is keeping the peace
One other thing, when my old stock computer wet out (water damage) I could have damaged the ais. I also bridged the auto shutdown relay to get the car started. Maybe I could have burned up the ais that way?

Unless I am thinking of the 87t2 with the four wire AIS. I thought all 87 LM got the four wire. In the OP he says stage two, do you mean T2?

1987 Shelby Charger Turbo 1, Stage 2 FWD Per.
1986 electronics. I added the pins and moved the correct pins to match the 1987 computer.

Then disregard the idle adjustment, you may have burned the AIS as you stated.

I was thinking T2 the whole time.

Have you tested the AIS? If you take it out of the throttlebody and turn the ignition to on it should move, it won't be much so you have really watch it. You should be able to connect it to the battery for a second or two and it should move as well. (While it is unplugged from the connector)
