I have been getting some chatter at the start of 1st and 2nd gear...
I am not sure if thats the way it should be...
3rd gear feels a little sticky shifting to it...
Also I get a low noise when in neutral...goes away when I press the clutch.

What kind of clutch? Car? etc?

Some more aggressive clutch disks will do that, usually worse when new and not broken in.

If it's a stock clutch, you're probably down to the rivets and need to replace the clutch and pressure plate and likely have torn up the flywheel and will need to surface it or maybe even replace it.

Or your motor mounts are shot and lettting the powertrain move around. Check those first, if ok, then Spoolboy is bang on.

Well, Its an A-555 in a 89 plymouth voyager...
I just changed the clutch, pressure plate and throwout bearing...
The clutch was from Autozone...
I was told it may be the input shaft.

Did you machine the flywheel? Did you clean off the disc, pressure plate and flywheel with brake cleans to degrease them. The PP's usually are covered with an anti rust coating-if you didn't remove that, then you found your chatter!!!!!!! Doh!

Yes, I was very careful when replacing everything. I washed my
hands constantly and cleaned everything with brake cleaner.
It felt like I was working in a hospital...

Is there a pilot bushing with this trans? It seems like there should
be something to hold the input shaft steady.

no pilot bushings in our fwd cars. The input shft is held by two bearings inside the trans. One at the far end by 5th gear and one just behind the front seal.

Is there a rebuild kit that includes those.

Take a good look at them first, then have someone put the e-brake on and the reg brake and give it gas, let the clutch out and make the engine move, it shouldn't move that much, look at the mounts as he/she is rocking the engine a bit, you can see a broken or worn motor mount pretty easily but even if there sort of good, change them with some MP, right side and front, or quickor or other brands, there stronger and can take the abuse better.
