Well, you have a few choices. The 1988 T1 is a 2.2L, so you can add the two extra wires for the 88 AIS motor and find yourself a 1986 T2 LM (GLHS only). You could make a few more wiring mods (MAP sensor relocation and swapping some pins on the LM connectors) to move up to 1987 specs. 1987 T2 LMs are easier to find. If you do either of these, you'll just have to do some splicing at the throttle body harness and you'll have to find a place to put the air charge temp sensor (88 T1 doesn't have one). The rest of the original engine harnesses should work fine on the 1988 motor.
You could go all the way and do a complete SMEC conversion. This requires a great deal of splicing and harness work, since you will either have to splice the SMEC engine-related wiring into the 86 harnesses or you will have to remove the 86 harnesses and splice the SMEC body-related wiring into the 86 harness (mainly at the bulkhead connector).
