Ok, wiring harness swap problem...

I have a 94 dodge shadow 3.0 5 speed. I swapped engine harness (TPS, AIS, Fuel, Alternator, O2) and everything plugged in fine except the small 2 plug connector. Well one was the same color and the only difference between the connectors was the inside. So I spliced my old harness plug in and matched the one color and the other. Anyways, it started up and ran, but not soo well. It felt odd. So I took it for a drive and through the entire RPM range, it was inconsistent. I blipped the Throttle and a MIL light came on. The code was a 24, which is TPS signal. Well, I came home and swapped the spare TPS. No difference. Then I bought a new one, and still no difference. I started the car and unplugged the 2 prong connector (behind the battery), and MIL light came on. I checked the code. It was 02 sensor signal. That made me curious. And today I took the loom off the old harness to see where those wires go. One runs to the TPS, then to the O2 sensor. The other runs to the EGR, which my car doesn't have. Both wiring harnesses came off 5 speeds 3.0's, No EGR. I know this for a fact. Anyways, I need input because my car idles crappy now and is not smooth at all in the RPM range, not to mention is running Rich as hell. I posted in the 3.0 section and regretfully recieved no response, which is why I'm posting here. I will take any input and add information if needed. Thanks.
