I put a 90's style coil on my '88 shadow and want to be sure i have the wires correct. The car has a green/orange for positive and a black/yellow for negative. The newer coil has a green/red and a grey wire. I guessing that the two green wires would be connected for the positve and the black/yellow would connect to the grey for the negative. Is this correct? I thought it would only start the car when wired correctly, but it started wired both ways!

Alldata is showing DG/OR for + and BK/GY for - for 91 and up and for your 88 DG/BK for + and BK/YL for -.
To be sure disconnect both wires and have someone crank the engine, the + side is powered from the ASD relay while cranking(will read battery voltage or test light will illuminate) and there will be no power on the - side.
